RESOLVED !!!

I really have no idea of the cause for the mess I had, I decided to try a simple procedure before I begin building the whole system from scratch to find want went wrong.
So here is the procedure, just getting rid of the problematic SOBI2 categories & Joomla menu item and creating new ones while having all the items transferred from the old ones to the new ones and changing the aliases.

Here we go:

1.   Created 2 new SOBI2 categories – 'Music-' &' Technology-'
2.   Moved all items from 'Music' category to 'Music-' category.
3.   Moved all items from 'Technology' category to 'Technology-' category.
4.   Deleted 'Music' & 'Technology' categories from SOBI2.
5.   Deleted 'Music' & 'Technology' categories from the Categories Joomla Menu.
6.   Created a new 'Music-' menu item linked to the SOBI2 'Music-' category. (Alias 'music-')
7.   Created a new ' Technology-' menu item linked to the SOBI2 ' Technology-' category. (Alias ' technology-')
8.   Emptied all caches, deleted all SobiSEF URL's.
9.   Recount categories
10.   Activated SobiSEF and purged all again.
11.   When finished purging, renamed SOBI2 categories from 'Music-' & 'Technology-' back to 'Music' & 'Technology'
12.   Renamed Joomla menu items 'Music-' & 'Technology-' back to 'Music' & 'Technology' without changing the aliases of course.
13.   FINISHED !

Now it's working like a charm, I hope this problem won't show up again, I didn’t really understand or fixed what caused it so surprises can arise…

Gur,

I am glad that you were able to solve the problem, although it is a little frustrating that we were never able to determine the exact cause of the problem - other than it had something to do with the Joomla! Menu Items for your 'Music' and 'Technology' categories.
